        How does one generate a source schema with a SQL query while using the BizTalk Mapper tool?

          I don’t believe you can create an SQL schema from the mapper.

          You need to:
          Project -> Add -> Add Generated Items -> Add Adapter Metadata -> SQL
          and follow the wizard.

          Once you have generated the schema you can select it as the source schema in your map
