BizTalk R3 (or 2009) will not be a big change from R2. The R3 release is mostly just to add compatibility for SQL Server 2008, Windows Server 2008, & Visual Studio 2008. If you understand R2, you will understand R3. Also, any code you write for R2 should be easily portable to R3. I would recommend to go with R3 whenever it is released because the lack of VS 2008 compatibility in R2 is extremely annoying!
